Make sure PS4/XBox Configuration Support is checked. Go to Big Picture mode and find Prey in you library. Click Mange Game -> Controller Options and uncheck Use Steam Configuration for Non-Steam Controllers. Uncheck the setting from step 1 again, depending on whether it was checked in the first place. Uninstall.

Made it look a little rough. But having a look now, I see there's a mod pack which fixes that. Might as well make it an Underground 1 and 2 remake. Making the 2 cities as one or a city right next to the other would be dope, especially because you could start in one and unlock the next one as you progress in the story.
